Sounds like you're doing it right. I feel like a naked conversion gives up too much of the bike's character. These are really great bikes. You'll enjoy it for sure.
The CCT may seem fine off of the bike, last one I did seemed fine too. They seem to stick from time to time though and allow the chain to make a hell of a racket until it pops loose.
Does the engine crank and not start or does it not even turn?
I suspect it is most likely a fuel issue, perhaps the pump pickup is clogged or the pump itself has given up. Does the pump prime when the key is turned to ON with the kill switch in the run position?

As I understand it, the sync adjustment is relative to the other cylinders. You can probably get back into the range of adjustment if you run them all out a little further and then dial it back in. Adjusting idle speed will probably be necessary afterward.
