They changed some things from 06-07 on the FZ6 (the 07-09s are all the same except color) but I'm pretty sure this belly pan will fit the 09.

From Yamaha's website, they list all the Yamaha belly pans as the same model for all years, but there are just different colors. Yamaha FZ6 Accessories, Yamaha FZ6 Lower Cowl Kits

So, with that I'd say it should definitely fit.
