As far as I know their "new" ones seem to have the most problem with breaking. I do not remember anybody that had damaged seat pan with "used" (or original Yamaha) one so far, but, I may be wrong.

I would probably replace the exhaust pipe gaskets. It is never a good idea to reuse them and they are pretty cheap.

That's what I would do. Take it apart again as cv_rider mentioned so you can see how it is sitting on there and also check for kinked vacuum, gas lines. It is pretty common occurrence because of the way they lay under the tank.
